Does Notre Dame count towards the ACC's overall number of bowl bids each year? For example, should BC and Notre Dame play each other in the Pinstripe Bowl, usually a ACC vs. Big Ten matchup, would it be officially considered an ACC vs. ACC matchup?

i don't think it matters. i assume notre dame keeps all their bowl money as a part of not officially being part of a football conference

Yes, if ND accepts an invite to an ACC bowl, it counts. And if they take an ACC bowl bid, they share the revenue the same way any other ACC team would. If they get into the playoff, they keep the revenue for themselves.

I do not think the scenario you present would count as 2 ACC invites. Once conferences start running out of bowl eligible teams to honor their tie-ins and the bowls have to look elsewhere for opponents, the bid numbers go out the window.
